I hope it wasn't I who gave you the idea that a physical entity had to be a submanifold. Many of the structures now considered are not manifolds, such as orbifolds. An orbifold starts out as a manifold (with boundary) but then you glue points in it to other points in it. The result may wind up superficially look like a manifold but it isn't because of the inner structure of the identification.
